I have just started using IR to program a modded 6131 (thanks Rob). I am amazed by the quality of tools that are already available.
However, I have a suggestion. I love the new UI in the special protocols tab that allows me to add keys in a more intuitive fashion. I would really like to have the same UI for regular keymoves. It would then make setting up a long macro on a key easier to read/understand. If this is already possible, I am sorry, please let me know how to do this.
Also, is the source for IR available somewhere? What language is it written in? If its in C/C++ I would like to take a shot at it.

If you are setting up a long macro on a button it is a macro not a keymove so, you would use the Macro tab which has the intuitive user interface like the SP tab.
There are some special protocols like the LCD text options in the 2116 and 8910 extenders that require a keymove with multiple hex codes which is not yet supported by the SP tab.
What other longer (using buttons not hex or efc) are you using on the keymove tab?

Macros aren't keymoves. Macros are handled on the Macro tab, and IR does allow you to choose keys for the macro by name.
Device Specific Macros (DSMs) should be entered on the special protocol functions tab, but that only works if your RDF is properly coded to allow it.
For the URC-6131 w/ extender, you have to do something more to enable DSMs in IR. See https://www.hifi-remote.com/forums/viewtopic.php?t=3835
