OK, now I'm trying to focus in on the symptoms, but to me the symptoms appear to be inconsistent and/or unclear

Files provided (don't) work all the time.
Post saying built in doesn't work was earlier, tried only with my baseline upgrade installed. Only tried it in a clean remote recently.
0864 was fixed using an upgrade file from the website. I don't know why it worked when the other one didn't. Also remember the 0864 was an earlier post.
I think there is something wrong with the device upgrade. If I can get ANY 0614 device upgrade to work, that will be confirmed. That's why I was hoping Rob would try it (as he said he was going to do).

OK, then, so the question is what is the difference between the built-in 0614 and the upgrade 0614 (or 1614), right?
I have the impression that you have several JP 1 family remotes. Is it possible for you to learn (to another remote) a few commands from the Atlas using the built-in 0614 and then learn the same corresponding commands from the Atlas using your non-functioning upgrade?
Perhaps the decodes of the learns will expose some difference in the signals being sent?
Or does your non-functioning upgrade simply emit no signals at all?
I've looked at your files and admit that I am currently baffled as the upgrade looks fine (afaik).

As I continue to stare at this, I noticed (perhaps unrelated to the current issues, and also perhaps unique to me and to nobody else) a few anomalies - I believe they are related to the rdf.
(1) when I open S.G.'s IR file, on the "General" tab, there are TWO choices for "DVD/VCR" device type in the drop-down selection lists for upgrade type.
(2) on the "Devices" tab, any DVD/VCR device upgrade appears as a "DVD/VCR/DVD/VCR" device type.
(3) I looked at the rdf and it has the following section:Could that last extra double entry of "DVD/VCR" be contributing to this problem? (or have I let my copy of the rdf become somehow different from others'?)
I tried deleting (one at a time) each of the redundant DVD/VCR entries from the rdf and I suspect that the one in the last line should be removed - but I'm not sure what cascading effect this might cause elsewhere and I can't test anything since I don't have this remote.
Edit: I just checked the current rdf.zip file in the file section and the 10251025 rdf has this double entry for VCR/DVD still.

Somehow you corrupted your .IR file. This Atlas 5 10251025 remote has a hidden upgrade area at F200 for cable company specific upgrades. Normally you should have CBL/1376 here. In your "Default Atlas with 0614.ir" file, you have F2 04 F2 00 00 00 at F200. Click on the RAW Data Tab and scroll down. The data here should be the 1376 device upgrade code but since you've somehow deleted the data, the correct initial data is F2 04 F2 04 00 00.
Same thing with atlasvizioreplay.ir file, F200 has FF FF FF FF FF FF. This needs to be F2 04 F2 04 00 00.
This format error probably explains why the LED stayed lit during some of your tests. This can occur when the remote gets into an endless loop and can't turn off the LED.

If you take a blank IR file, and simply go to File>New and select the 10251025 rdf that F200 region is filled with FFs rather than what you describe above.
Also, is the duplicate "DVD/VCR" device type entry not a problem? It sure doesn't seem right to have a device type displayed as "DVD/VCR/DVD/VCR" on the Devices tab.

IR doesn't support two upgrade areas so it won't reset/initialize the second upgrade area correctly. The RDF specification also doesn't allow for two upgrade areas.
The duplicate DVD/VCR is not a problem. It happens because IR is building the list of device_types from the entries listed. The entries are listed based on the default type for that button. Some remotes list DVD on one button and VCR on another but these are the same type so IR will concatenate those two and display as device_type DVD/VCR on the drop-down lists. I was thinking of fixing it and looked into it but it may have been too complicated. I don't really remember though.

Looking at $200 very briefly(I have to go out for an extensive Dr. appt this AM) my rdf presently has [FixedData]
$0200=$41,$50,$52,$00,$00,$00,$00 which I guess is supposed to correspond to the Scientific Atlanta box ( which Time Warner uses), not the Motorola, which I use. I will try to mess with this later, but the corruption you describe definitely wasn't my doing. I think I may have deleted it completely, and it got back in a corrupted form.
