I should note that I'm not actually able to use my parallel port in IR with wine anymore. For whatever reason, IR throws an access violation error on start and nothing seems to work after that. I'm curious if anyone else has had better luck with wine 1.0 or above. I've not had it working on any recent versions of wine.
RMIR is looking a lot more mature these days and seems to recognize non-extender remotes pretty seamlessly. I'm still not able to use it with extender though. I've been stuck having to use a spare windows box for my extender remotes ever since wine stopped working as expected...

Also, a .IR file that I can load into RMIR and see the problems you are having would help.I'm still not able to use it with extender though.

I have unsuccessfully gotten RMIR to work with my RS 2116 with extender 2. I have tried to download from the remote (as it already has the extender on it) and make a backup in RMIR. While it will popup and ask me if its a 2116 or a 2117 then nothing ever shows up after that. I am running on Ubuntu 9.04 - 64 bit.
I have also tried to load a .ir file I have saved in ir.exe. And it behaves exactly the same. I'd be glad to post the .ir file somewhere if anyone is interested.

Loading a .ir file into RMIR does everything that downloading from the remote does and more.
Please upload the .ir file in the Diagnosis Area, then come back here and post a link to it.
