Maybe I misunderstood, but it seems your workflow is to download from the remote, make changes, and then upload to the remote. When you want to make more changes, you download again, make the changes, and then upload.

This is not the correct workflow for RMIR, for a number of reasons.

I'm no Linux expert, but it seems to me the fix is to try to find "bin/java" when the OS is not Windows:

If you download from the remote, RMIR will create an in-memory device upgrade using the button names for the function names. This is one of many reasons we don't use the download-modify-upload-save process with RMIR, but instead use the open-modify-upload-save process.

Remote > Interface > JP1.X Serial...

Choose Other and enter ttyUSB0

IR is obsolete. Use RMIR.

RMIR allows you to set the parallel port number.

In the menus, Remote > Interface > JP1 Parallel...
Select "Other" and type in the starting port number.
Then try to download.

A properly installed extender only needs to be activated once. It'll remain activated until specifically de-activated or uninstalled, even across multiple uploads, and battery removal.

Also the usage pattern for using RMIIR is a bit different from using IR.

With IR you download from the remote ...

The extender install process should create default macros of every device button that are equivalent to the behavior of non-extended remote. Did you remove those? If not you didn't install the extender correctly

The extender installation is a bit different for the OARUSB04G, in that it is done without using RMIR, and therefore isn't included in the RMIR image.

I would install the extender before uploading an image that uses the extender.

I haven't tried all that many recent remotes. I'm still using the Inteset/Insignia variants. I generally like the shape and layout of the remote, and the tactile feel of the buttons, but the buttons are a bit small.

Unfortunately there are a lot of versions of these, and it's hard to find the ones ...
