The PL-2303 chip is just a USB-to-RS232 converter chip...

The PL-2303 chip is a USB to TTL serial converter. Those USB to RS-232 cables need an additional chip to convert from TTL to RS-232 levels. The cable that I am using doesn't have that addtional chip (it started it's life as a data cable ...

I looked at the PL2303HX datasheet and I believe your circuit is like this:

PL2303 IDC-6
1 TXD ---- 4 Data-In
2 DTR_N ---- 2 /RESET
3 RTS_N ---- 2 /RESET
5 RXD ---- 6 Data-Out
18 GND ---- 3 GND

Do you have a diagram of the pinouts you are using? The original JP1.2 design used RTS as the /RESET line. Do you see the LED blink twice? If so, that at least means the /RESET line is working on your circuit. Are you using IDC-5? What type of remote are you using(JP1.2 or JP1.3)?

I did try using RTS instead of DTR. It worked for the test program, but IR.exe (version 7.07) still couldn't see the interface.

In theory, perhaps. You need the proper other control line as well though..

OK. I got this working (sort of). The problem is that the DTR line looks like it has the opposite states that IR.exe (and the test program) expect. I did up a VB app that sends the same codes to the remote that the tester ...

But that was my point. Un-extended, KM and IR can't do Key Moves on the 6131 (though it's probable that the next IR release will). With the extender, both can be used to create Key Moves just like any other JP1 remote. In this case, the 6131 extender does offer a "compelling reason" to use it ...

I've yet to find a compelling reason to use the extenders. Until there's a feature that I can't handle with KM and key moves, I'll probably hold off on using the extenders.

Whenever you use an existing upgrade file, you always need to make sure your model Remote is selected. Then, you should check the layout sheet to see which Device Mode yields the most buttons, and select that on the Setup sheet. Finally, you need to setup the button assignments to your liking on ...

Button Sheet did the trick

None of the keys had @'s. But the TiVo specific buttons weren't assigned any functions. The TiVo specific functions were assigned to other buttons (pip, enter, etc.). I cleared those buttons, reassigned the functions to the correct buttons and that did the trick.

The Philips-TiVo.txt was created for a 15-1994. If you switch to the 6131, you have to reassign the buttons on the buttons sheet. IIRC, this is valid for the thumb up and down button and for the TiVo button.
