Upgrade overflow with extenders?

I am still new to this whole extender business. I am trying to use the extender for 9910, and it takes up a huge portion of the upgrade memory. When I start adding devices/protocols, I very quickly run out of memory. If I do, I get a message asking if I want the upgrade overflow to go to the learning/move memory areas.
So, the question is, is it OK to do so? Will this make it difficult or impossible for the remote to find protocols or to utilize them? If it really makes no difference, why does IR report memory problems?
