Well I believed pin 1 to be top left and I get flashes from the remote when trying to upload to JP1 and also responses Realterm but nothing if I turn the connector to pin 1 bottom right.

No, my opologies you are correct and the pin 1 is bottom right and that's how I have been connecting.

After all this time I have decided to revisit this issue I had and am delighted to say I have resolved it now, if I had taken notice of the above I would have had it working last year.
Anyway each time I open RMIR it is asking for the location of maps/rdfs, is this supposed to happen?

No, if the initial install had gone correctly that wouldn't happen. Fix this by setting the paths.
File->Set Directory->RDF Path
File->Set Directory->Image Path

Double check the path after you set it, it seems to me that there sometimes it didn't take, because I didn't click correctly, or that might have been IR.

Then close and reopen RMIR and see if the message goes away.
