So what is happening when you do this? Is the power command that is programmed in the power button is being sent without the macro?

Yes, when you create an upgrade and assign a function to the POWER button, it assigns it to both the shifted and non-shifted version of the button.
When you program a macro and assign it to a button, you have the choice of whether to assign it to the shifted or non-shifted version, and you have chosen to assign it to the non-shifted version. Which means the shifted version is still the raw POWER button.
When you press SETUP before the button, you are telling the remote to send the shifted version of the button.
