Can I Program the original JP1 remote controls with Arduino?

I am not entirely sure what you mean by your question. You can use an Arduino as a JP1 EEPROM Adapter - please see this post of mine - but you need a JP1.x cable as well, as the adapter simply converts the JP1.x interface to the JP1 interface used by the original UEI remotes. If you let us know more detail of what you are trying to do, we may be able to help you further.
