I have the H/K AVR8000. Give this file a try using RM(RemoteMaster). It's a H/K Combo Protocol ID wirh 2 different Device and SubDevice codes:

Protocol ID: HK Combo
Setup Code: 1110
Dev/SubDev #1: 128:112
Dev/SubDev #2: 130:114

All the learned buttons use NEC1:130.114 except for the Sleep button which is using NEC1:128.112. Your upgrade is setup for NEC1:128.112 which explains why most of the functions don't work.

Change the Main Device to 130 and the Sub Device to 114, repaste the resulting upgrade code to to IR, upload ...

1001 is the upgrade code I started with (1306 was one UEI downloaded over the phone). I first learned the signals to the remote and then entered them in KM into this code. The learned signals where then deleted from the IR file, the device 1001 added, the KM data pasted in, and then uploaded to the ...

I too had problems with that KM file. I tried to use it as a starting point to add some functions to my HTPro. KM said I needed to add a new protocol as well... so after pasting in the upgrade code and the new protocol and uploading to the remote I got nothing. No buttons worked.
